You didn't mention what it does in case you left bus speeder enabled in 030 mode.
CTCM - could be easily bad value, maybe leftover from bad NVRAM, verify it has still good connection (no physical damage) and good values in CPX. I think I've seen this with >100 MHz frequency.
SDR - in my non-electrician opinion ;) this isn't that surprising. I'd say you miss some wire that initializes (starts, wakes up etc) that SDR part, i.e. from your Falcon some signal should arrive and it does not. Xilinix software may be doing exactly that, checking SDR version, SDR is "woke up" and voila.
So it in the end, I bet it's some HW fault, missing wire or so. The fact you must have bus speeder enabled only supports it. Try to ask Rodolphe (again, shortly and cleanly ;) about this SDR progress, i.e. that you're able to boot CT60 under this condition, what to check or what makes SDR "boot".
