There's nothing wrong with multimeter (I don't understand what you mean by that 'random' :), if you are really paranoid, you can measure only resistance (number of ohms) -- 0 Ohms means connection, "indefinite" value means broken connection. From what you say, to me it looks like clearly data connection transfer issue, as CTPCI itself isn't detected (I assume it even doesn't need any power lines).
