Perhaps you set in ct60conf.cpx/boot/OS to "Magic"?
Anyway, this sounds like a hardware problem, perhaps one of
these tiny little chip-pins on CT60 broke when you mounted the CTPCI.
A bad soldered connection (solderpad) may cause problems, too.
I suggest to take a magnifying glass and check everything on CT60.
Really sorry about your problems, my CTPCI/Radeon9250 runs great.
