it's pretty simple, prefix must point to the directory where cross compiler is installed (where all libs/include files for m68k-atari-mint target reside). So after configure step, when you type in 'make install' the libraries are put in correct folder (usually somewhere in your cross compiler directory).

You have to copy all the ldg header files to include dir, lib's to lib folder in your cross compiler directory with atari m68k stuff (folder with m68k-atari-mint* prefix or something like that). For SDL it's not needed, because make install does it if you correctly specify prefix parameter when launching configure.
