When you do an operation inside a CPLD, all pins are going to tri-state (like disconnected from the PCB !).
If you launch a verify into SDR, the ABE is not touched I think because the serial JTAG bus is going through ABE and SDR (they are serial connected !!).

My question is : what happens if you do a VERFY on ABE ???

If nothing, the SDR is the only source of the problem !
A pin is surely dammaged electricaly and is loading a signal , so the CT60 cannot boot (crash somewhere in the flash).
When sending VERIFY, the damaged pin is tri-stated and so the loading problem is removed.

suggestion to find which pin : POWER OFF and CT60 disconnected, check resistance value of all pins on SDR beetween the pin and GND and/or VDD (3.3V)...a bad pin will give you a lowest value than the good pins.
Do not lost time on SDRAM pins : it is not the problem here !
The pins to be checked are all connectd to 060 bus !
Check too the 2*3 IPL pins (for INT).
Use a digital ohm-meter.
