I haven't looked into their specific configurations but I'd guess the border size. IIRC, you can see borders with XBIOS (i.e. setting $ffff9800.w to some colour, even if the whole raster screen is filled with something else, leads to a visible effect) so maybe they home cooked a border-less resolution?
If you post the exact values for all three (two) resolutions, I can tell more.
