I do not start Xaaes automatically, so I log into the shell first, and then run it. You could try exiting Xaaes and then possibly run OpenTTD from the shell, without the AES, and see if the same problem occurs.

I'll see if the arrow keys work for me tonight, and see if I can get an ST keyboard hooked up to the falcon and use the Atari Mouse, but I seriously doubt the mouse is a problem, has to be something I have done, or some key difference between the machine configs. Hopefully I can mess with it tonight, but most likely I won't be able to get to it til the weekend :(
