Well, it's not a problem.
If you want an independent loader for put your code where you want. I suggest to use the HEX format because there are the target address inside. Actually flash060 know BIN image for TOS, JED for the SDE/ABE chips, so I can add HEX format for this zone. The gcc tools can create HEX format (srec), so it's not a problem. For an assembler or another compiler it's easy to found a binary to srecord converter.

Actually there are the Atari Diagnostics to this zone, but you can overwrite it.
For the bss segment you must use the STRAM because at this stage the SDRAM is not valid. You can also use the XBIOS.
