mikro: of course you can do it, but imho it's better to use this cpu for other tasks. Sending midi commands to external hardware is much easier and less cpu intensive than interpreting midi commands, mixing sound based on alot of instrument samples (which has to be supplied *and* configured) ...
My second argument is that, sound hardware emulation sucks. Real thing is a real thing.
I've tried timidity and it's dead slow. Maybe with some work it would be usable, but not for standard falcon configuration for sure.
If we are talking here about using midi with games on atari I don't see any midi solution (pure software based) that could be used with games (at interactive rates ;-)).
