It took me a few reads to understand what you meant here, but I think finally my slow brain got it.
I don't think you can get away with this theoretical problem unless you restrict apps to directly access the HW. To protect reg 7 in your YM-player (and not using 14,15) will at least take away the practical problem of the music player by itself to fuck up the hard drive.
The theoretical problem of an interrupt happening in the middle of YM-access goes the other way around too. For example if you play a song on VBL (even without interrupt-based sound effects), Timer C has priority over that and can interrupt between YM-register select and write from VBL.
It's a risk you need to take if you want to play YM-music at all while the OS is still alive.
