The problems you describe could just as well be the result of several non-critical issues which when combined cause trouble. The falcon motherboard is defective by design, and it's quite possible that problems with the motherboard stay within "safe limits" until you change vital components. So even if the problem only manifests itself when the CT6x is enabled, it could just as well be a problem with the motherboard.

Having said that, I would definitely check the falcon expansion connector.
