I used to have this problem too and I was doing exactly the same as you Wong. However since I re-wired the power distribution, I get a reliable cold boot every time. I also have an original CT60.
I believe the problem is simply not getting enough current through to the Falcon motherboard when you only use the FDD-style connector on the CT6x.
I bought a new ATX PSU (400w), Then cut enough lines to service the falcon's motherboard power connector (3xGND, 3x+5v and 1x+12v from memory?). I salvaged the proper connector from an old Falcon PSU but you could just solder straight on and insulate with heat-shrink. If you have a CTPCI and want to use an original Falcon connector, then all the pins need to be bent in order to accommodate it - make sure you get a good connection.
Finally run 2 floppy power connectors in: one to the FDD and the other to the CT6x.
This gives the best possible power distribution and ensures the Falcon mobo can properly initialise fast enough at power-up.
