That is correct. There's also normally a key that prevents the cables from being plugged the wrong direction. You know the installation instructions on http://pmandin.atari.org/dotclear/index.php?2010/04/02/244-ctpci-installation don't you?
Please make sure your PCI cards are plugged the right way, too. Failing to do so will damage both the CTPCI and the PCI card. The external connectors of the cards must go to the side of the CTPCI where the power connector is. This can be seen on the last photo of the installation instuctions, where also the red line of pin 1 is visible.
