Okay, the title might be a bit misleading, but I couldn't think of anything more suitable at the moment! What I actually managed to do on my Falcon is being able to select between those AESes at boot time without having to edit any config file manually.
My MiNT setup is based on easymint, so naturally XaAES is installed by default. But last week I noticed that Olivier has released a new version of MyAES (myaes.lutece.net/) and thought it was high time I tried it!
After getting through the install procedure (which was quite easier than described, just unpack everything to GEMSYS\MYAES and edit the config file), I found out that running it was as simple as adding a line like "INIT=c:\gemsys\myaes\myaes.tos" to mint.cnf and commenting out the other INIT= lines. I then noticed that only the first INIT= line whose pathname and program exist gets executed. So I left both lines that run XaAES and MyAES in and wrote 2 small programs that rename xaloader.prg and myaes.tos and made a couple of different xboot sets, depending on what AES I want to run.
It's not too pretty and elegant, but it worked for me. Hope it helps anyone...

What's the anti-troll code? That's your personal code to be able to add comments and messages on the dhs.nu site.
Don't have a code or forgot it? Fix it here.
