I was looking at something similar the other day, since Faker Bashing judders on Falcon. It sets $ff8201/3 after a long VBL interrupt that does the scroller, but it can take a variable amount of time (and be blocked by music updates on Timer C).
I might be totally wrong, but I came to the conclusion that the Falcon reads $ff8201 etc near to when the visible screen starts again, not near the VBL like on the ST.
So my bodge on Falcon was to poll $ff8209 until it changed, then update the base registers.
