Is there something that prevent you from using Timer A or B, instead of messing with Timer C and D (used by the system) ?
I would not recommend modifying anything related to disk interrupts or timers used by the system. If you want to distribute your software, consider that it may not work on another system because of different hard disk driver, or some system patches, etc...
