Yes: HDD/Floppy use DMAs which pause the CPU unexpectedly. That's why there's no left-right overscan floppy loader. I tried to read the data from the Floppy drive (in my case) using memory mapped IO instead of the DMA, but I don't recall any success doing so.

Since top/bottom is much more forgiving, you can try to mitigate the problem by taking longer to transition between 50/60 Hz, but you'd probably want to check you're not distorting on old TV's like XXX International's demo did!
