Strangely enough, it appeared that the archive I downloaded only contained one Duke3d.cfg file. This is because it was zipped with long filenames such as:

duke3d.cfg.1
duke3d.cfg.2

When opening this to a TOS partition, all you get is one cfg file.

Can anyone recommend archive utilities that work with MiNT and long filenames?

I did try running in single TOS, then went to the CT60 configuration CPX and the BOOT section, and changed the TOS setting to Normal Cache, then the performance was great.
