From old memories of working on a 68040 CPU driver, there are lots of potential problems with compatibility and programs using DMA. They need to be written carefully to use STRam properly and work around the CPU caches.

Do you know for sure that the SDMATEST.PRG is compatible with the CT60? If it is the one I am thinking of it is an early STE/Falcon era program and might not be 040/060 friendly by default.

What happens when you run it with the caches off, and/or set the PRGFLAGS to execute/allocate from STRam only?

This might be nonsense as I haven't used that test in many years - it could be 100% safe, but just make sure it's not a compat. issue that just happens to look like a HW issue - both will cause garbage DMA transfers and broken audio playback.
