If the CT60 is not plugged, there is a jumper to put to the expansion port of your Falcon, to enable the 030 CPU. The correct place is marked if i remember right.
Without that jumper, the Falcon doesn't boot, but but has a black screen. Nothing will be harmed.
If i was you, i'd put the ct60 back in place, put a jumper to the CT60 mode pins, and 030 mode is enabled. Flash an older ct TOS, and stay with that config until your JTAG cable arrives.
