Hi Elric,
that's all right so far. You've flashed the hardware (Xilinx FPGA) with a new configuration.
To program the operating system, you don't need the JTAG cable but only the flash program.
From http://pagesperso-orange.fr/didierm/ct60/ctpci-e.htm get the archive ct60_pci.zip. Unpack, start FLASH060.PRG, open CTPCITOS.BIN and flash. That's it.
