If you mean update by PC, no problems!
If you mean update by atari, you need the new not yet ready flash060 AND you should not need to unplug CTPCI. The unplug of CT60/63 (I do not mean CTPCI !) is only necessary IF you have not the famous 1Kohms resistor added as explained on my web page (update - end of the page).
