Well, as far as the first part of your post goes, this is something I've noticed many years ago: when run from AUTO folder, the path is actually set to the root directory. So what I ended up doing is checking for the file in the current directory, and if not found then check in \AUTO\ as well.
As far as the 2nd part, well, beats me. There could be a lot of reasons why this is happening.
