Best to look into Atari Compendium (available online for some time, google for it) about what's available on what machine. Sure for highest compatibility is good to use everything OS provides (from top to bottom, i.e. AES/VDI -> GEMDOS -> XBIOS -> BIOS) but you'll soon notice there aren't OS calls for everything (or they are but slow / not usable in interrupts).

It also very depends on what are you doing -- if game/demo, look at http://www.atari-forum.com/wiki/index.php/Writing_low_level_stuff_on_all_ATARI. If some GEM-ish stuff, probably you're OK with OS stuff.
