No answer directly. But have you checked your sound system initialization code? It sounds like something might be set improperly when you start up and when your program exits you are reseting it to the proper value.

While not exactly the same, I had a similar problem when I was working on getting my sound routines to work again. If I ran GEMJing first and then my program the sounds played properly. If I ran my program first then the sounds were at completely the wrong speeds.
Turned out that I needed to make certain a few more values were set properly than I did when I wrote them back in 94.
