Because with USB, the software/drivers support is more important that the hardware part.
FTDI chips have good and reliable drivers for most OS (Windows 2K,XP,Vista , OS X, Linux,…).
This is not the case with free usb core.
And don’t forget that even if you use an FPGA as a USB controller, you need to add a usb transceiver between the fpga and the usb bus.
