Could the cause of this be something to do with the SR?
After doing the MOVE.W #$2100,SR - STOP #$2100 - MOVE.W #$2700,SR at the end of the timer b I've simply done a MOVE.W #$2300,SR instead of saving and restoring the state of the SR.
This has improved things immensly but has not completely cured it.
